Which Temp?
Okay I always take my temp at 7 am. But today I had to use the bathroom so I took it at 6:15 before I got up. It was 96.8. Then I woke up again at 7:45 and took it again (don't know why) and it was 97.4. I thought that was a big jump for just going back to sleep for 1.5 hours.
So, which temp do I record. They are both 45 minutes apart from my usual time.

Go with the earlier temp- it's the most accurate as it was after a solid block of sleep.
If it's way out of wack, just disregard it from the chart.

Definitely go with the earlier temp. What I did was make a note of it in the notes section. Also I believe that for every 1/2 hour earlier you wake up you add a tenth of a degree? At least that's what I did!
