A few of my favorites are....
Pink Pad
P Tracker
FemCal
iPeriod
BabyMed
They track both your menstrual cycles as well as fertility.

I downloaded 2 but there were like 10000 free ones! I downloaded the what to expect one, and the fertility friend one. they both seem to be pretty similar
