Boston with 6 year old
We want to do a long weekend in Boston this summer. Our daughter is 6, is a great traveler, and likes museums. We know we want to go to the aquarium and go on a whale watch, and see the Isabella Stewart Gardner Museum. On the ride home we'll stop at the American Girl Store in Natick. Also, we'll see Fanuil Hall and Quincy Market.
Anything else kid friendly? TIA.

Do a Boston Duck Tour! They are so much fun and your DD will love it. It's a land/water tour and you get to blow these fun duck whistles!
Go to the Museum of Science and the New England Aquarium, which you mentioned. Go to Boston Common and walk around. It's beautiful, there's a playground, but the best is the famous ducklings statute!! You can take some fun pics of your DD with it.
From the Common, take a walk down Newbury Street. Lots of great restaurants and shops and you can pop into Ben and Jerry's or another number of places for a sweet treat!

Duck Tour
Aquarium
Fanueil Hall/Quincy market
maybe a ride on the T (not like a subway here)
nice playground on the waterfront by Mariott Long Wharf (by Aquarium)has a nice indoor pool too
It's right across from Joe's American grill (nice restuarant/bar that is kid friendly)
Oh, also a carousel by the Long Wharf Marriott by Fanueil Hall (and there are a lot of street performers at Fanueil Hall, crazy balloon guy, unicycleists, etc)
My favorite restaurant of all time is in Boston, Stephanie's on Newbury (they have a website and you can make ressies).

The children's Museum in Boston is amazing.
ETA - if its nice weather the barking Crab is a good time. Do not go Fri happy hour time as its not so kid friendly but it def a down and dirty place to eat. Its picnic tables and brown paper onthe tables type place.
