car seat covers
Do you mean an after market blanket sort of thing? You're not supposed to use anything that doesn't come with the seat over it while in the car, but it's safe to use a fleece or other type of blanket tucked into the seat. The bundle-mes aren't supposed to be used while the vehicle is in motion. Or do you just mean a shade or something for the seat? Or are you talking about getting a replacement for the fabric part of the car seat that's built-in? (In which case you have to get one from the manufacturer that fits your exact seat.)

car seat covers
I got the jj cole car seat cover, which is considered safe compared to the BundleMe because it just fits over the top of the car seat with elastic rather than wrapping around the whole seat and interfering with the straps.

I was looking at the Nomie covers to protect the seat. I've only looked online though. Anyone getting something like those?

As per my car seat manual and the professional installers that put it in my car... Don't add anything to the car seat that didn't come with it. The seat cushions are washable so they don't need to be "protected" from diaper malfunctions and spit up.

I agree. It can interfere with the proper placement and tightness of the straps which can jeopardize the safety and integrity of the car seat in an accident.
As far as covers to be used in the colder months, the ones that are like shower caps are safe because they don't interfere with the straps at all.
Eta: you can wash the seat cushions but do not wash the straps with any soaps or detergents as it can weaken their integrity, again compromising the safety in an accident.
