I think whenever you wake up first is when you should temp. So if you think you'll wake up at 6:20 everyday then thats when you should temp.

Are you using a website like fertility friend to track your temps? If so, it has a feature where you can discard temps or record that you were sleep deprived and it will adjust your chart accordingly. But yes, I have had this happen and I just stick to the time I generally wake up to temp but if this happens to me I tend to record that my sleeping was wacky for that temp day..if that makes sense.
