Laugh Factory in Times Square has good commedians. So does Dangerfields.
Stand UP NY on the upper west side.
But my favorites are the Comedy Cellar in the village and Gotham Comedy Club on 23rd street.

I've been to Carolines and had a good time. But I would be more inclined to recommend Comix - it's down on 14th & 9th Ave. The crowd is a little less touristy than what I've experienced at Caroline's. I saw Craig Ferguson there a few weeks ago and he was great. They also have a really nice lounge/bar area and it's close to the Meatpacking District and Chelsea, so there's plenty to do afterward.
