The Comedy Cellar is by far the best! I have seen tons of rising stars there. That's where Colin Quinn got his start and he still shows up there.
I also have been to Stand Up NY which is pretty good. Carolines is great. Laugh Factory usually has good comedians.

NY comedy club is good. My friend actually performs there. He will also be at Charley O's 45th St and 8th Ave on Sept 29.
