We did this late last fall & stayed near the ferry by the statue of liberty.

Did NY transit museum (must see with little ones: it was ?2 subway stops away). Ate dinner in Brooklyn. We went back to the hotel and had drinks at a bar nearby (with the kids). There were fireworks (no clue why) & we watched those.

The next day, we did Chinatown Dim Sum (taught the kids a crash course on chopsticks). Got cookies in little Italy.

We then did the statue of liberty (DS talks about it every time he sees Manhattan in the background). You have to plan ahead to go to the pedestal museum (which was really nice).

We often go to central park on weekends & do lunch & museum of natural history. Kids love that too.

I second the mta transportation museum! Such a hidden gem and perfect for the under-5 crowd!

Central Park zoo and playgrounds around the zoo

Queens zoo is also great for the little ones - has a petting zoo, and there's a really small carnival-like amusement park by the entrance (assuming you have a car to get to it...)

The Children's Museum of Manhattan is pretty fun, and great for little kids. In addition to exhibits, they always have some hands on activities during the day. It's on 83rd between Amsterdam and Broadway.

We also go to the Museum of Natural History a lot. They have a Discovery Room geared for younger kids that has interactive exhibits, such as an archaeological pit you can actually dig.

Children's museum of the Arts in Soho is very fun too.
