Check Kayak.com. It checks most airlines (only one I haven't seen is Southwest on there) and places like orbitz, cheapair, etc.

Re: where have you found the best airfare?
DH & I go to Charlotte about 4 times a year to visit our best friends and the majority of the time we take Jet Blue. Once we couldn't get a good price, so I used travelocity.com and we took Delta. It was horrible. The plane was so tight and uncomfortable. Plus, in the freezing cold, we had to walk outside and walk so far to the plane and then walk up these steps to board the plane that looked like they were going to break. If you see a good price on Jet Blue, I recommend booking it asap, cause they only sell a certain amount for the cheaper price, then it goes up fast. Good Luck.

I agree - love kayak.com - it tells you the lowest prices and what sites they are on (except as pp said, Southwest).
