Do you need to tell the mortgage company that you want that money applied to the principal?

YES. make sure you call your lender and find out IF you can do it without a penalty and then you have to find out HOW they want it noted.
mine told me i have to not it in the "memo" part of the check AND i have to add a "sticky-note" stating what it's for.

Yes,
We have Chase and on the payment slip there is an area for additonal principle payment.
