What is the best way to fill them?

hmmm... I don't know. We're having the same problem now. Although we're told it's not a problem, that this happens. But we're also told its because its so cold out and the house is dry. (my FIL does floor sanding)
So he said to stop it even more, you can put a bowl of water on top of the vent to create some humidity. Otherwise he said don't worry about it because when it is summer, the floor will expand and the cracks will then get smaller.

We used a wood filler and then stained it the same color as the wood.
Fairly simple to do on your own. The hardest part was getting it to match the color of the other wood.
