San Diego, Legoland, Disneyland
We're heading that way at the end of May. We're staying in condos/townhouses b/c it's just easier with two kids. Any must do's? Recommendations for Disneyland We'll be in San Diego 4 days/3 nights Anaheim (Disney) 5 days/4 nights
We'll have a rental car.

Here is our review from our 2009 trip.
I HIGHLY recommend the San Diego Zoo and Balboa Park and the Trolley Tour.

I personally think 5 days in DL is overkill. There are only 2 parks, so you can do it all in 2 days - 3 if you want to go back to specific places.
Look into SoCal pass - it includes Seaworld, SD Zoo, and a few other places. You may be able to tack it onto your Disney tickets.
In between LA and SD is Legoland, Wild Animal Park and Knott's Berry Farm.
SD with kids: Zoo, Seaworld. How old are your kids? would they like surfing lessons? (I can recommend a great beginner's teacher in Cardiff), hot air balloon in Del Mar? hiking by the San Diego River Park? Silver Strand Beach - SD's version of Jones, but fair warning - the Pacific is cold all year around!
This is just south of Coronado, but you might want to explore the Hotel Del Coronado. Have a drink and enjoy their private beach.
There is a coney Island-type amusement park in Mission Beach.
To eat in Cardiff (just north of SD) is the Beach House - in a storm the waves come crashing into the windows, but it's a wonderful place to see the sunset and enjoy being on the beach. The lower part of the restaurant is more expensive than the upper (bar) section
On the pricey side, but the kids will love to dine in the SD airport flight plan - Bertram's at Mister A's.
Spend the day in La Jolla. Eat at Harry's Diner and strol around the gorgeous town.

We're only going to Disneyland for 2 days. We'll just be in that area longer but we'll have a car so we can drive to other places.
ETA: My kids will be 5 and 2&1/2
I didn't want to pre book too much in case they just get burnt out so out of 7 days we have 2 days in Lego Land and 2 days in Disney.
The rest will be flexible and travel time.

Definitely the San Diego Zoo. It is hands down one of the best zoos I have ever been to! We also did a Harbour Cruise but I don't think the kids will love that.
Disneyland is SMALL. Much smaller than Disneyworld and I think you could probably do it in one day... unless you're also doing California Adventure but you have little kiddies so I'm not sure what is over there for them. We did the Le Brea tar pits in LA and that was kind of cool but I'm a history geek and love stuff like that. We're also chlidless and I have no idea if kids would like something like that LOL!!! Disneyland itself is 2 days, if you want to hit all of the rides and some shows, plus re-rides. California Adventure will still be under crazy construction then, so it might be a little more crowded and slow going there. That is about a 1 day park right now.
I also recommend the San Digeo Zoo.
