My kids LOVE the zoo (havent been to the aquarium though so I cannot compare).
If it is nice out, def go there! We literally spent 2 hours in the petting zoo alone. The zoo is a LOT of walking, so I wouldnt anticipate seeing all the animals (unless your kids will sit in the stroller). I would look at the map and pick the places you want to go

With a 2 and 3 year old, I would skip the Bronx zoo and go to the Queens zoo.
