I can't really help with tours or hotels, but my parent's neighbor is from Ecuador.
They went to Ecuador with him. He was like their personal tour guide. He took them all throughout the country.
They then flew to the Galápagos Islands on their own. They were with a small tour group. I think it was only a 4 or 5 day tour and then they went back to Ecuador for a few more days.
They loved it and the pictures are beautiful.
It's on my list of places I'd like to visit.

Galapagos Islands
I haven't been (but it's on my go to list). Celebrity Cruises has a ship that goes there that is all inclusive that looks nice.
