I have not been to Puerto Vallarta so I can only give you my opinon about Cabo. Cabo is in a desert so you have almost 100% guaranteed hot weather. Not much vegitation, palm trees etc because of that reason. The ocean is rough but from what I know thats true for both Cabo and Puerto Vallarta. Anyways, we had lots of fun in Cabo and the weather was just PERFECT!!! It was an ideal place for us to rest and do absolutely nothing...

Never been to Cabo, but DH and I LOVE Puerto Vallarta.
There are so many great places to eat and drink or you can opt for a really reasonable all-inclusive. The twon is very safe and the beaches are easily swimmable. You will find nicer beaches and newer resorts in Nuevo Vallarta. Another good think about Puerto Vallarta is that they now offer a direct flight, I don't think you can get a direct flight to Cabo.

Cabo was great, the only sucky thing was all the peddlers on the beach ruining my view!!!! 
great food, great nghtlife. Definitely a cab ride into town though......

we flew nonstop on Continental from Newark... Delta also flies notstop from JFK on Saturdays...

We went to Cabo for our honeymoon. Great weather and food! We stayed at the Melia which was walking distance from downtown Cabo.

We are going on our 3rd trip to Cabo on Oct 1st. We have a time share at Playa Grande (www.playagranderesort.com).
We went for our honeymoon, 2 weeks. The first week was sooo HOT I wanted to come home, the 2nd week was PERFECT and I hope this year is PERFECT.

We ended up picking Cabo. We are staying at the Presidente Intercontential in Los Cabos. I was really close to picking PV (Dreams also) but the weather scared me. Sept is the rainest month and that is when we are going.
