Don Pepe's is a very well known family style Italian restaurant that is very good. London Lennie's is an upscale seafood place that is awesome.
Also good are Woodhaven House and Barosa.
None are on the water. You could go into Rockaway or Sheepstead Bay Brooklyn for an on the water place but it will be more of a hike.

how far from JFK do you want to go
There is a place in Broad Channel which is not too far but not near the highway which is great called Bayview
If you want dressy you can do Vetro on Crossybay blvd which is on water if you count Jamaica bay as water
If you are more specific with the area I can help you out better

Is the Bay House still open on Bayview Avenue by JFK? They have awesome burgers and the softest fried calamari I've ever had.
