Some airlines will give you a large bag - I know Southwest and AA do.
You can also buy one of those covers from Target or BRU. They come with a shoulder stap for easy carrying.

I bought a large backpack-type bag that is made to hold the car seat. I think I got it at Buy Buy Baby.

We used both car seats during the flight, but I saw some people getting clear plastic bags at SouthWest, to check them.
