From an indian reservation online shop???

Only if the reservation is located in NY state. Even if the reservation is in NY state, you can get around the law.

because of the taxes...my coworker is saying you can't because you're not paying taxes on it, but I don't think that matters, because you wouldn't pay tax if you were buying them in person.

the sale of cigarettes only is illegal period - by the vendor. You buying them - allowed - especially since they "state" they're from a reservation.
