We have hardwood floors in our entire house and we'll be getting an area rug for the bedroom. I hate stepping on the hardwood first thing... and having no rugs in the house yet (just moved, doing lots of work), my feet and joints hurt from only walking on wood and tile.
I would probably opt for the carpet.

I say flooring - that way if you want to cover it w/ an area rug, at least you have the option.
Plus I  cherry wood.

I say carpet. I think it is nicer and cosier to have a carpet in the bedroom

hardwood flooring (even engineered hardwood) increases home value, so that would be my first choice....

I think hardwood flooring is gorgeous. Go for the hardwood and put an area rug under the bed for when you first get out of bed
